With all the rain that Cuenca is getting, how is the humidity? Does this create a health problem for people with respiratory conditions? Does it create a mold problem?

Cuenca has a low-ish humidity level due to the elevation and generally cooler weather (rarely does it get above 75F/24C).
I read recently that the average humidity is around 75%. It certainly seems lower than that, though.
Since we just moved out of a place that had some mold problems (we could never find it, but a couple of rooms smelled of it), I won't say there aren't mold issues, but they're not common.
Any big problem is likely due to a water leak somewhere that's chronic and probably unseen (inside a wall, for example). My wife has an air cleaner from the US that uses hydrogen peroxide to disinfect a room of mold problems.
If you have respiratory problems, you may want to consider bringing one of those.
You may also want to bring or buy a humidifier. Another webmaster here reported that his chronic illness went away after he started breathing more humid air.
